OOC: If you think you've seen this story before... you have :) I posted it ages ago on another fanfiction site. I'm pulling it now and revamping it a little.

Albus Dumbledore steepled his fingers together patiently as he listened to Severus Snape report on where he found Harry, the condition the young wizard was in, and how he was doing currently.
"Severus, did you ask him about the bruises on his face and arms?" Dumbledore questioned contemplatively, his blue eyes staring unblinkingly at Severus.
The Potions Master fought the urge to squirm in the older man's gaze, the way he had when he'd been a student, "Yes, but upon Potter's insistence that he merely fell I gave up on trying to find out what had really happened. It's obvious that he simply wants the attention and is therefore with-holding the truth so that I'll have to keep wasting my time and breath questioning him about it."
Dumbledore studied Snape silently as he took a moment to push his glasses up from where they'd fallen to the end of his nose
"I think, Severus, that you should question him further about the bruises. It might explain why he ran away," Albus hurried upon seeing Severus' mouth open to speak, "yes, Severus, I know, it could be just because he's seeking attention, but I'd rather you find out for sure and then report back to me." The Headmaster's tone was not to be argued with.
Snape couldn't conceal his sigh, "Fine, Albus, I'll speak with him as soon as I get back." The tall figure rose and slipped out of the office.

Harry trudged down the stairs with a sigh. Sterling had appeared in his room to inform him that Snape wanted to see him down in the den that was connected to the main foyer and mainly used to receive guests.
Walking in Harry's eyes found Snape sitting in a stiff, winged back chair by the hearth. An empty chair across from Snape let Harry know exactly where he was supposed to be and without a word he walked over and sat down, his eyes going to the fire before flicking up to his professor.
"Okay Potter, I haven't forced you to be out with the truth these past two days, but now that you're settled in.... Spill it." Snape's voice was droll and he obviously could care less about what Harry had to say.
"I already told you that I didn't want to talk about it. It's my life and if I choose to share it with you then I will." Harry said huffily.
Severus closed his eyes and very easily searched through Harry's mind, easily finding the memories...
When Harry came in reaching distance of the beefy man Vernon grabbed the front of Harry’s shirt and pulled the boy to him harshly, covering the younger man’s lips with his own in a lust filled kiss.
The muddled memories skipped around.
Vernon took the boy’s silence as submission as he hastily unbuckled the young man’s belt and yanked Harry’s pants down around his ankles.
The large man’s breathing became even more labored when he finally rid Harry of his shirt and yanked his boxers down, freeing the youthful member below.
Vernon stroked the Harry's member into full hardness while he stroked himself, feeling himself coming closer to his peak at the sight of the young and broken teenager before him.
Feeling that he couldn’t last much longer the beefy man took Harry’s slim legs and placed them over his shoulders. Popping one chubby finger into his mouth, Dursley lubricated Harry's puckered opening with his own spit before thrusting roughly into the tight entrance, groaning at the waves of pleasure that washed over him. Disregarding Harry’s cries of agony the man kept the pace hard and rough.
Severus broke from the memories, his usual stony expression now one of shock.
Harry was on his feet, his face a cloud of anger, "I told you that I didn't want to talk about it, you had NO RIGHT to go through my thoughts because you KNOW that I have trouble with occlumency!"
The Boy Who Lived rushed out of the room and his long strides quickly took him up the stairs and into his bedroom where he slammed the door, the sound of it locking echoing in the silence of the hallway.
Severus, who'd risen and followed Harry out of the den, stared at the staircase that Harry had disappeared up only moments before. Did Albus know about this? Surely he didn't or Potter wouldn't have been allowed at his relative's house...
"Sterling."
The house elf appeared, "Yes Master Severus?"
"Make sure that he doesn't leave this manor, I've got to go to Hogwarts on business." Severus walked from the manor then and to the apparation point just outside of the gates.

"Did you know?" Severus spat the words as soon as he stepped foot into Dumbledore's office.
Albus frowned lightly, "Know what, Severus?"
The man went over to Dumbledore's closet and flung back the doors; after knocking a few things over, Severus sat the old man's pensieve on the desk. With anger evident on his face, Severus put his wand to his temple and then extracted the memory that he had witnessed in Harry's mind.
"Look for yourself."
Severus watched as the Headmaster peered over into the bowl and was then suddenly gone from the room. Looking down into the swirling mist Severus could see Albus standing in the memory, witnessing it as if he had truly been there.
When Dumbledore was once again in his seat Severus questioned him again, "Did you know?"
Dumbledore shook his head, a fiery anger present in the man's normally cheerful blue eyes, "I knew that Harry loathed returning each year, but going there awarded a certain amount of security. I never dreamed .. no, never imagined that this," he pointed to the pensieve, "was why Harry didn't want to go back."
For once the boy hadn't been crying wolf, Severus realized. It stung a bit to find that Severus actually felt a bit .. sorry for the boy. Sure, he'd never had the world's best parents and even though they'd thoroughly immersed him in the dark arts, they'd never done anything as revolting as what Vernon Dursley had done.
"Well, Severus, the damage is done, but at least now you can keep an eye on Harry, see how badly this is affecting him and make sure that he doesn't do anything drastic."
Severus' lips tightened into a thin line, he wanted nothing to do with having to baby Potter so that he knew that everyone loved him and that he wasn't to blame for anything. All he wanted to do was meddle with his concoctions and focus on not getting himself killed by the Dark Lord.
"Fine, I'll keep my eye on him, but this still doesn't change my mind about him." Severus wasn't stupid, he knew that often Albus did things to try and make Severus see that Harry was different from his father. But to Severus, he would always be the Son of James Potter.

When Snape stepped back into the comfort and safety of his home Sterling met him in the foyer, "Master Severus, Mister Harry locked himself in the room and sealed it as well making it impossible for us to pop in and see what all of the noise is about."
"Noise?" Severus bolted up the stairs and came to a halt at the door, the sound of destruction meeting his ears as something on the other side of the door shattered. "Potter, open this door immediately!" He barked, wand clenched in his hand.
"Just leave me alone!"
Severus glowered at the door, as if it were the door's fault, "Potter, open this door NOW!" The last word was practically roared.
There was no answer this time, only a crash and then, sobs, aching ones that filled the eerie silence. Severus found that the wards around the room had dropped and he easily burst through the door, shock freezing the very breath in his lungs.
Potter was knelt on the floor, a jagged piece of glass (from the window that he'd broken), was clutched in one hand and a series of deep and long cuts ranged down his arms.
"What in the name of Merlin are you doing you imbecile?!" Snape exclaimed as he knelt down beside of Harry and knocked the piece of glass out of his hand.
Harry looked up at Severus with tear stains on his cheeks, "I'm dirty." His voice was soft, and rough from the screaming that he had been doing while wrecking the room around him.
Severus knew, he didn't know how, that Harry was talking about the rape, feeling dirty from where his uncle had touched him. "Stupid Gryffindor." Snape spat as he brought Harry up to his feet and then had to catch the boy as Harry wobbled unsteadily.
The Boy Who Lived had lost too much blood from the cuts on his wrists, "If I'm lucky you cut a main artery." Snape grumbled as he picked his student up in his arms and walked from the room, "Sterling, clean up the mess in there."
As the house elf immediately set to his task, Severus took Harry to another guest room and laid him down on the bed, his wand touching each of Harry's arms and watching as they healed into nasty scars. He wasn't Madame Pomfrey after all!
Harry was still crying by this point and Severus' eyes grew huge as the younger wizard clutched the front of his robes and pulled him down onto the bed with him. Harry didn't care as he sobbed into the front of Snape's robes. Nothing mattered any more. If Voldemort were to walk in he'd beg for the Avada Kedavra.
Severus found himself in an awkward position. He still wanted to curse the brat for wrecking a perfectly good room, but the way Potter was clutching the front of his robes in such a child-like way softened the Potions Master- but only a little.
The older wizard awkwardly patted Harry's shoulder, but with each one of the boy's tears that fell onto his robes Severus found himself growing angrier and angrier. But for once, the anger wasn't directed toward Harry, or himself, it was directed toward the miserable excuse for an uncle that Harry had.
When everything grew quiet and Harry had stopped sniffling, Severus glanced down to find his student in a troubled and deep sleep. Anything was better than the sobbing that he had been doing. "Alloy." A house elf appeared, this one a female and she curtsied properly to Snape as the man disentangled himself from Potter's arms and stood up, involuntarily straightening his robes.
"Look after Mister Potter. He shouldn't be any trouble as I think that I'll be back before he wakes up, but if I'm not you may serve dinner without me." Severus glanced back at the bed where a sleeping Harry Potter laid and then, for the second time that day, left the manor.
